If you look at the ports closely you will notice that the part that drops into the socket is white, blue, or green. White is USB 2.0 or lower. The other two are 3.0 ports.

One approach may be to unload and reload the USB mass storage kernel extension from the system. The enumeration and initialization of USB devices is done when the physical connection is established and the driver initialized. When available as a device and a corresponding device file, then user-level services can access it and perform tasks like unmounting or mounting filesystems, etc., but once detached and the device file is relinquished, then the driver will need to create or re-associate the device with such a file.

To do this, you can use the following two commands (you may need to precede them with "sudo"):

kextunload IOUSBMassStorageClass.kext;

kextload /System/Library/Extensions/IOUSBMassStorageClass.kext

However, be advised that mucking around with the driver might destabilize the system (crash it) or lead to unwanted behaviors, so be sure to back up and use it with caution.

As you say you cannot change the VPN ports for Apple's VPN server. Since you also cannot change the VPN client ports even if you could change the server ports there would be no point.

L2TP VPN uses specific ports so that the client and server match up.

If you cannot reconfigure your network to allow the required ports through then your only other option is to look at implementing a different type of VPN - you would need instead to setup an SSL type VPN server. An SSL VPN would most commonly use port 443 but could be changed to an alternative port.

Your problem then is getting and setting up an SSL VPN server, Apple's VPN server only does L2TP.

This SoftEther VPN Open Source - SoftEther VPN Project might be an option for a free VPN Server which supports SSL VPNs. I have not used it.

There are Thunderbolt docks that offer among other ports extra USB ports for use.

That is the correct procedure for the Mac Pro. It is the same for the 45 lb silver tower and for the dark cylinder.

You do not appear to HAVE a Mac Pro, you appear to have a MacBook Pro, so you will find the "approved  method" in this article:

Is this one of those amazingly cheap flash drives out of China?*

Because if they are amazingly cheap, it is because they are amazingly fake. It is a known scam. It may mount somewhere and even look like its supposed capacity but trying to copy more than a minimal amount of data onto it will fail because they use reject undersize chips and alter the way it reports its capacity to your OS.
